Thank you for making these great mod!
I've got following apps on my site:
(M30) Topic Notes 1.0.0
News System v1.1.0
Do I have to reinstall them after upgrade IPB to 3.1.0?
and,
I don't understand what is this article for?
Do I have to manually move files?

It varies from mod to mod but as Loren says you will most of the time only need to re-download then re-upload the files. The News System you will only need to re-upload the files again. The Topic Notes shouldn't require any changes, the existing hook you have installed should work fine.
And no you don't need to do that. Where those plugins are used in my mods, I've already upgraded them and the client centre has been updated with the fixes.
Keep up to date with DevFuse mod development and releases.

Just curious, why there is no version number changes if you change the file?
(Same as IPS...they always update their zip in client area without notice)

I do usually do this but because of the little bugs that have been coming I didn't want to have several versions just for a relative small change. Everything will return back to normal after the IPB3.1 updates are done. The client centre now displays the last updated date for each file, anything downloaded after today's date should be pretty stable.
